For APO planning and reports we want to assign stock to MTS Sales Orders. In our case it is not possible for us to allocate existing to new MTO Sales Orders. Allocation to MTO Sales order is working perfectly

It is a bit unclear about your exact requirement when you mention the concept "....We are allocating existing stock to Sales Orders created through MTS scenario....." Most APO planning solutions support creation of hard links in MTO between supply (such as stock) and demand (such as sales docs). ECC also supports this.
In general, however, APO does not support linking of MTS stock to MTS sales orders unless you are using fixed pegging. This is also generally true in ECC (which does not have the concept of fixed pegging). Various workarounds exist in ECC, which can be adequate in some business scenarios. Expert Lakshmipathi has mentioned one.
I don't know how you intend to report on these stock assignments. I suggest extensive testing would be in order if you are creating a custom report.
